GeneFisher2 - Exercise
  1. Go to the GeneFisher2 submission page, use the example sequences and start the pipeline.
Did you get a result ?
A successful Primer-Design in GeneFisher especially for protein-sequences is a matter of searching for the right parameter settings of the alignment, the backtranslation and the consensus calculation steps.
  1. Now use these Hemoglobin beta chain sequences of some organisms and try to find a set of primers for the Yak (Bos grunniens) which is not contained in the set.
Play around with the tools and parameters to find a successful setup, leading to a pair of primers !
  1. Which tools and parameters did you use?
  2. Did the primer design process succeed?
  3. Here is the nucleotide sequence of the hemoglobine beta chain of the Yak (Bos grunniens). Would you be able to amplify a region of this gene?
  4. If you would order the degenerate primers you just calculated for your lab work, how would a set of primers look like?
